Counselor Hayden O'Connor spent a year aboard the USS Challenger assisting Starfleet Criminal Investigative Service's agents afloat before transferring to the USS Discovery.

In 2374, the Challenger was tasked with ferrying a number of Starfleet Intelligence Operatives to Betazed as part of Operation Spark.

In 2378, the Challenger was one of several starships which intercepted a Borg sphere that carried the USS Voyager back to the Alpha Quadrant. (VOY: "Endgame")

After the USS Theurgy discovered the conspiracy that compromised Starfleet and fled Federation space, the Challenger was selected to be part of Task Force Archeron and ordered to hunt down and destroy the errant multivector dreadnought. It was one of the starships disabled by Commander Carrigan Trent's Soup-Sandwich cyber-weapon, but a week later the Challenger had recovered sufficiently to participate in the Battle of Starbase 84.
